Even in TNG and Voyager and DS9, they often used “Mister.” Remember, Starfleet is not really a military, they are primarily a scientific organization. Ergo, they are a bit informal.

That said, the British Navy would refer to crew as “Mister ” during the 18th and 19th centuries, so there’s a precedent.
